The spacecraft never ran Windows 98 - NASA engineers are not stupid. Instead, it runs a RTOS on a rad-hardened version of the G3 (750) PowerPC that was used in the original iMac.

PPC support for Windows 98 never existed, though there were Windows NT versions, but Microsoft stopped supporting the PPC platform with the 604.
